I would really like to have the option to separate players at DB and DE into CB or S and DE or DT. Seeing as safeties generally outscore cornerbacks and ends outscore DTs it leaves 2 vital NFL positions irrelevant in fantasy. Requiring a lineup of say CB/S/DBflex LB/LB/LB DE/DT/DEflex would add a level of complexity that other sites (MFL) offer but you don't.
I would like to see the maximum roster size increased (or just removed). While most leagues don't use the full 40 I'm in a number of deep 2QB IDP leagues that would increase this if possible. In one we have a 10 man IR set to open so we play with 50 man rosters but no IR, which is ok as a work around but not ideal. As we base the rookie draft order on potential points rather than standings this allows people to game the system by keeping high upside players on their IR so they don't count towards their potential points.
Being able to add draft picks to the trade block (as what I'm offering, not the price I'm looking for) would be a nice addition. They are assets just like the players on your roster so it makes sense that we would be able to offer them in the same format.
This may already be possible but I don't think it is. This is my first offseason as commish on fleaflicker but this has been an issue for every league I'm in in previous years. We should be able to set our rookie drafts to be a certain number of rounds regardless of the amount of keepers teams have set. I see it happen every year that some team cuts half of their roster and ends up being the only person drafting for rounds 6-15 or whatever, essentially giving them first pick of all UDFAs. I know the commish can remove those players from the team but this shouldn't be an issue in the first place.
It would be great if we could include rookie picks for the current year in startup drafts. A group I play with wants to do a startup draft pre free agency and NFL draft as this adds a level of uncertainty and risk/reward management in drafting but there is no way to fairly distribute 2017 rookie picks. Being able to include 30-40 rookie picks in the startup allows for more a wider range of strategies and is more balanced than any option currently available. To my knowledge this is the standard practice for startup drafts at this time of year but it's not an option here. This is offered by MFL as well.
I would like to be able to do a player search from the homepage that shows results for that player in all leagues I'm in instead of just that players stats with default scoring. It would make it much easier and faster to do waivers across multiple leagues and would be much more useful than just showing that players profile.
Thanks for running a great site, despite these issues it is my preferred platform for dynasty leagues.

Oh also the option to run a dispersal draft when 2 or more owners leave a league would be great.
