You should allow the Commish to able to cancel trades involving their own team. You currently allow them to cancel trades with other teams. Also you can execute a trade with your own team. I think there is more of a chance for cheating with that power (ex. forcing a lopsided trade through) than being able to cancel a trade. I had an owner quit after accepting a trade with my team. When this has happened in the past between 2 other teams I have just cancelled the trade in question. Here it turns into a big pain in the neck.
Since there is no way to cancel the trade I have asked the league to veto the trade. But since the trade goes through at 4PM EDT there is only a few hours left before the trade goes through. If that happens I need to move the players back to their respective rosters manually. Not hard but still an extra step. The main problem is the draft picks. Now for the next 3 years I have to adjust the draft order manually. Plus I have to make sure that the picks in question are not involved in any trades for the next three years. That's an unfair disadvantage for those 2 teams.

Assign a co commissioner and have them cancel the trade. Works like a charm.
