In several leagues we have IR set up to keep players on IR whether they are injured or not. My question is at the end of season will owners be able to keep the players on IR no matter what the positional limits are or will IR basically be null and void meaning players on IR must be in line with positional limits to be kept?

If the IR is set to healthy, you'll be fine.
