Is it possible to configure this? We typically award 10 points to the H2H winner and then award points based on total score for the week (i.e. top score gets 10 pts, 2nd best score gets 9 pts, etc..)
Yep. Box score adjustment by the commish. Kind of a pain, but at least its doable. We almost switched to a very similar system last year, so I had to research it.

You will prob have to do it manually
