In looking over the scoring customization options for Team Defenses, I don't see a way to count "Points Allowed" only against the defense and not the offense of that same team. Example from this week would be:

Atlanta Falcons - They gave up a total of 30 points, but the Defense/Special Teams only gave up 23 points. The other 7 points or TD+XP was given up by the offense, who fumbled the ball.

In my custom league (ID 108963), the points allowed by a defense affects the scoring of that defense. If it counted the way I explained above, the Falcon defense would've had one more fantasy point (in our league).

Is there or will there be a way to differentiate this on this website?

Thanks.

Yes, there is, we offer three options (you can implement them by going to Commish Options>Edit Scoring Rules>Custom>Add Defense Rule>Select One From the Below:

Points Allowed=All points (what the opposing team's final score says)

Offensive Points Allowed=FG, pass TD, rush TD only

Special Teams Points Allowed=Punt/kick return TDs and all conversions (both XPs and 2-point conversions)

Offensive Plus Special Teams Points Allowed=The sum of offensive and special teams points (i.e., everything except for safeties, INT returns, fumble returns, and blocked kick returns).

You probably are referring to the last option.
