This is correct for the way your league is configured. You get one win or loss for your head to head matchup, and a second win or loss for your team score against the league median score for the week. Plenty of leagues score this way with the intention of leveling the field a bit. For example, if the two top scoring teams play each other in a week, the losing team will still come away 1-1 for the week, which at least puts them even with some low scoring teams that won against crap opponents. If your commissioner does not intend this, he can change the league's settings.

Yes, commissioners can choose either extra matchups against the league median or extra matchups against the league average. This setting can be found at League » Settings » Edit Regular Season Schedule.
