I'm commissioner of my league and I have an owner who wants to know what will happen if he doesn't start a kicker this week. I know the site tells you it's an invalid lineup but does that mean he automatically loses the week or could he still win if his other 8 players outscore his opponent?

He can still win. You aren't required to start a player in your lineup.
