Yes, Fleaflicker lets you fully customize who makes the playoffs. After the regular season ends, you'll see a Edit Playoff Seeds on the Commish Options page. From here you can easily select who will make the playoffs and you can take the top two teams out of each division, regardless of record, and place them in the playoff bracket.

I plan on doing this, FFCSR but it could come across as commish being biased following regular season. I will tell the other owners before the season starts that this is the plan but say re-orging the playoff teams puts the commish in. How does that make the owner who gets bumped out feel? It would be nice if you could incorporate this setting into the playoff rules so it's set at the start of the season. Great job with the site btw. Thanks

Sorry if that didn't make sense. Can you incorporate an option that would advance division winners to playoffs automatically? Additional playoff spots would be filled by wild card (best overall record). This would simulate the NFL's playoff structure.

I am commish in a 12 team league with 3 divisions. 8 teams will be going to the playoffs.
Will the system send the top 2 from each division and 2 wildcards or will it send the top team from each division and then the top 5 based upon tie breaker rules?
I just want to be sure I am clear in the league rules document I maintain.

You can send whatever teams you choose on manually. By default, we'll send the division winners and then the next best record (tiebreaker rules are used here if there are ties; your tiebreaker rules are spelled out in your scoring rules).
But like we wrote above, you have full control of the teams you want to send forward.
